I haven't seen the promised thread in the Rules section yet. But you get the general idea.
Still waiting on that list being compiled and published, but yes that'd be the problem. Blood Dragon ships weren't intended to work with Junker guns. You should be able to use BD weapons on the ship for no additional nerf though, likely also with GC, civilian and other 'reasonable' configurations (if I understood aerelm's explanation).
