I am trying to get military guard IDs for a couple of my guys and have been doing a lot of missions. Some of the military missions have pretty high difficulty ratings and pay a whole lot of money (up to a million credits for some of them) but since they are high difficulty levels they can be tough to complete sometimes. Does anybody know if the reputation reward also varies by difficulty? If its the same then I am probably better off doing the easiest missions that I can find just for the higher churn rate

No, the reputation reward is the same regardless of mission type.
Your best bet is "base destroy" missions without an additional fighter destruction component--those are the fastest to complete.

If you stay with low-level assassination missions below 10ish, the target is usually in the first wave. You fly out, drop a missile on the level 2 NPC target, and turn around. It's at higher levels that the base destroy missions are faster, since the NPCs are tougher
That's why I asked if there was a difference in rep reward
