How does the limit on the amount of guns that can fit on one ship work?
Is it based on cargo hold or is it the same for every ship?
Is there a way to bypass the limit?
Has anyone figured out a easy alternative to storing guns on a ton of different ships?

As well as approximate worth remember, 2bil is the bug out limit if I remember correctly. So if it has more then 2 Bil ( in cash+Assets pretty sure) you could be in for a nasty surprise.
When storing guns that take a significant amount of space, such as capital ship weapons, cargo space will usually be the limiting factor.
However, as a rule that applies for all ships, regardless of size, you must not store more than 100 unique items on the ship. A stack of a single commodity counts as one item, but two identical guns count as two items, because they do not stack. There is no way to bypass this limit, and attempting to do so significantly increases risk of character corruption.
Furthermore, the total value of a character must not exceeds approximately 2 billion credits; adding further value in any form is liable to cause character corruption. The value of a piece of equipment is given by its sale price. For example, it is inadvisable to store more than 500-600 million credits on a Cap8 Battleship, since its value is then approaching 2 billion credits.
Addendum: There's not much we can do about these limits; they're due to the way the Freelancer game engine processes certain data. It was not originally designed for characters to store that much money or equipment.

This explains it, could be far worse.
