i have an idea.. put the docking ring farer..like docking ring-planet atmosphere's range >500m...
that may be will fix the problem

Planets are a tad underscaled anyway... A Battlestar 2 dwarfs any solar object ingame, but for understandable reasons this cannot change...
Anyway, Agreed, that the dockring distance from the planet should increase. Dunno if it's possible though...

Yes, really possible. Change location of all docking rings and docking fixtures, and change their angles (since their location against the planet will change as well), and test every single one. Also facing possible singleplayer problems. No thanks.

I had same problem when I bought a Outcast battleship so I feel your pain. But from my experience with it, that was the only planet I had a problem with. Actaully 1st time I left planet after buying my ship exploded, was not exactly doing cart-wheels of joy in my living room. I think problem is isolated to Malta, I did try docking a few other planets and had no issues, bases were fine also.

the only one i know..Planet Malta.....i try at Planet Los Angeles,and it's good, no atmosphere damage...

i think the only one that needs to be changed is malta only because you have to buy it there. the rest of the time just don't dock on planets.
