Ye, I got the same problem. I'm Guild Guard and I get pirated by bounty hunter npc's for pilots that I find.
However, what you can do is just deny them the cargo and suffer the little pew pews. Rep doesn't go down unless you blow them up.
OR you can just go into cruise and run away while they still want the stuff.

Perhaps, some codding could stop this NPC's function?
Yeah, it's annoying, but it's part of the game.
It's easy to get away from NPC's who are after your cargo, even in a Transport.
If they kill your cruise, kill your engine and use your thruster to get away.
The single best tip given in this thread so far is to NOT answer the 'drop cargo request'.
Just hit the 'X' in the top right corner and they will tag along for anywhere up to 15 seconds before they decide to do anything, which is normally enough time for you to be far enough away to be able to escape easily on thrusters.

I got pirated near Crete for the food I was bringing to them. The corsair player was like 'olololol' and paid me for the load anyways. It was funny as sin.
It is quite annoying sometimes. I hear NPCs don't got CDs next update. That should solve most of it, eh?

So you haven't noticed that the more players there are on the server the less NPC's there appear to be, or that is how seem to be for me.
