Also, Cheetah Thruster is worth it in my opinion. Using it on a Cruiser, it it gets damaged just eat a planet, But I never got a repair bill higher then 1mill, and I have Cheetahs on snubs.

While on the subject, why do we not have a paint job option? Like for factions and stuff. Almost like tribal identification.

Because the Freelancer engine doesn't allow for on-the-fly editing of textures. The lights are actually different objects, mounted to your ship much like guns. It is just not possible.
As for the advantage of the Cheetah thruster - they can be continuously turned on for a very long time. Useful if you need to get away on thruster and your attacker is spamming CDs. Shields and thrusters haven't really been thought over in terms of balance. Just "more expensive is better recharge/longer thrust time" - but there's a few other options that can be applied. For instance, power drain. A capital ship thruster could easily be made to have a significant power drain while recharging. Shields as well, there's a few configurable options: Top capacity, regen rate, downtime, energy usage and cargo space used. Those can be played around with to give a more varied list of equipment.

Makes sense. Is it possible to create a ship model with specific textures and colours for each faction? If each faction (official or unofficial) had someone who could model...

Time consuming but maybe one day. I might just be dreaming though.

As others have said, it is effectively a pointless vanity item. Yes, it does allow for minutely longer thrusting, but the amount of energy you save is regenerated in like.....one second. It really doesn't make a difference.
Buy one only to show how rich you are.

I remember long ago some people made skins for ships. The person who equiped them was the only one able to see them, or something like that.
