That %5 is quite a lot, do not worry. It used to be %40 when total base HP was much weaker. It also takes your base a while (around 2 weeks if you only use RA) to repair fully.

Feed it hull segments only for faster recovery i think.

Make sure you have:
200 crew
600+ ox (crew needs 200 every 12 hours and they wont work if they do not have enough supplies)
600+ water
600+ food rations or other food commodity (make sure you have the right food rations, some did not work if i remember)
and reinforce alloys or hull segments or robotic hardware
then the base should start repair after a moment (60000HP every 20 seconds i think)

Thank you everyone. I really appreciate it.
I woke up this morning and I see it's not repairing even though it had commodities. I quickly go get more for my crew, and offload it. There I see it's repairing.
Driving to work wondering what the hell I did wrong.
But I finally loggged back into the forum and I see the replies. So I'm a bit more relieved.
I will try with hull segments and see if that helps.

Just an update and a question. Base is repairing to get up to full.
My question is under base affiliate, it says none. Is there a way to get it affiliated? Or is that the /rep command?
I know the wiki is outdated, as Southampton station and Graf algae base is not wat it used to be. Is there and place that sells hull segments in Bretonia besides in Leeds?

It is the /rep command yes but wait!
Think of the IFF you want so thoroughly. There is no going back from that IFF.
/rep command makes the base of the IFF of the ship that uses the command.
Hull Segments are in the Junker liner in New London, and Stokes in Bretonia other than Leeds.

I still can't find what food should i bring to the base. Seems like they eat the rice, so it was a good guess.

It depends on the region as to what food is best to supply but they should be able to use the following items: Food Rations, Luxury Food, Kyushu Rice, Synth Paste and Gaian Wildlife.
