The fix is to purge all your old messages, all of them.
Go into Private Messages, at the top is a row of links, click the one that says "Empty Folders" and then delete all the messages from all of the folders

Also, I'm having email subscription errors. I'm not getting them. The "Subscribed Threads with New Posts" box in the User CP is also so unkind as to show me 4 threads with no new posts, 1 thread with, and ignoring the 3 I'm subscribed to that really do have new posts :c

Hey, I still don't get any emails. I even created a new forum account to test it - still nothing.
Disabled anti-spam on my mail server - didn't help.
Can't figure out what can be wrong.

Currently trying to change my username to Spiritar, but funnily enough can't remember my password (Just got it saved in chrome, hence logged in). Long story short, I've emptied my messages as Ursus suggested as best I can, but get this message when trying to check the 'Sent Items' folder (same as KAWISH-ALI):

For your information:
Just got 16 emails through the period of 3 minutes from the forums about old replies to things. Whatever queued up problem there has been just got flushed, at least.
Edit: Just to be clear so you know which fiddling achieved this, the 3 minute period of emails began 7 minutes prior to this post.

Likewise here Champ, between 09:17 and 09:27 I received 6 belated emails from here, so whoever unclogged the proverbial U-bend, blockage seems to be clear. Good Job.

Well, it's a funny story. I uninstalled the mail server software and forgot to reinstall it...
