Not just stations, EVERYTHING stationary. That goes for Trade lanes, Bases, Docking Rings, NPC transports.
EDIT: Maybe I just see Transports as near-stationary bricks....

I like the gun-inside-planet idea, I think it will work well, but the idea of NOT using nukes is just...well...come on, they're there for a reason. So, why not both? And I think, by mounting the hardpoint for the guns just outside of the atmosphere, and giving them invisible and invincible models we can make nukes work. Besides, if the nuke targets the Starflier, it just goes off into space, right? No harm done.

I like the idea, but having Nukes doesn't work. I think a simple, slow firing laser solution would fit the best. However, how do we get it so that the lasers can't be destroyed, or get it so that the Planets can be bobadred AFTER the fleet has been destroyed?

If you really look at it, too many problems.

Nuclear weapons do indeed work in space, the atoms required to release the energy are all within the weapon itself... there was actually plans to create a space shuttle with nuclear explosions propelling it, but it was discarded for environmental reasons regarding its liftoff procedure.

All very interesting and valid, but I feel a very important issue has been overseen. Aren't we forgetting about how NPCs suddenly change sides at the minor infraction? First CD shot outside of the atmosphere and arrivederti friendly battleship.

I like the idea. However, nukes don't exactly fit in. In SF stuff, you'd rather see lasers penetrating ships. You don't see BIG BOOMS outside the ship but close enough to damage it... No, you see a beam puncturing the hull and making BIG BOOMS right in the middle of the effin' ship.
