Very simple question, but hard to explain. Like they are pure forms of energy and can manipulate other sources with their 'magickazoo'. But how in the world do they make a new thinking entity?

Surprisingly, out of all the information documented on the Nomads, this is one of the subjects which do not have as much depth as the others. Perhaps in future releases, i'll see about having this portion of the information built upon to flesh it out. However, a quote from the current information which may pertain to the question..
Lifespan
In regular terms the Nomads do not have a limited lifespan. Through the telepathic network they are able to abstract from personality and store characteristics in the network, snapshots. These snapshots can be accessed any time allowing individual Nomads to fallback to a previous state.
When a new Nomad is born, it is given the knowledge of the environment and purpose for the time frame.
As a tl;dr, when a new Nomad comes into existence (another subject of information), information on what is relevant is 'uploaded' from the Mindshare into the new form. From there, it is up to the Nomad body itself to experience more than what was already given.

Easily understandable but this is how i see it.
When a system is made, its made to fulfill a purpose, the nomads, are a biological weapon designed to protect what the K'vosh made and protected it with any force deemed necessary, and due to the Humans conflicting with the intervention of their arrival and the nesting of sirius. The nomads, because of their coding, resulted into attacking the Human race.
its all part of a code that the K'vosh made in the Nomads instincts. but why would a code or a system decide to create its own new code like Minds? to think differently is like becoming the creators.
But now that i am heavily intrigued (like i've always been) I could still ask how minds are made, but there can be loads of answers for that. Now i can understand why they are made. Like soldiers for an army, we all need them if we go to war.
But what got me ticking is How are they made, TL;DR is saying that, How can a set system learn to make new minds with new coding that thinks differently? Or how do they physically generate them.
Its all very confusing...
But like you said, its something that you might develop on at the next Plot update And before anyone states that you need to look at it simply, I will bloody well say now that we can't; You can't look at something that we don't fully understand until we reach its full depth.
(I just warn you can can think deep till it hurts, too deep possibly, right down to the very quark of the equation)

You're acting like the Nomads are not a species of their own. The Nomads are capable of their own thought, just as humans are.
The Nomads are not a computer like the AI are.. I really don't see a reason why this is such a big problem. Add me on Skype if you'd like to shoot questions back and forth if that would make things easier.
I have a feeling you're misunderstanding some of the core lore, if you're on the thought track I see above.

New Nomad is made from back up copies of other Nomads. As Nomad dies due to combat, it gets reversed to last copy stored aboard mindshare. Kill Nomad fast enough and it will not remember who put it out. That saying nothing stops from uploading the same copy into two new ships - making number of Nomads potentially infinite - limited solely only on their ability to mantain enough vessels. From point of two identical Nomads, each will have its own unique experience that shapes its character - creating two distinct entities over time.
You could say there is no "I" in Nomad mindshare as humans know it. There can be two and more Harbringers acting independently but Harbie decided to be unique.
Nomad can permanently die if there are no spare copies of its personality and experience. It is very unlikely however unless you kill all of the carriers - Nomad stations, mindnodes and to some extend through limited every single Nomad ship alive.

There is no 'correct' answer to that currently, the Documents lack any indepth information on how they are grown. Perhaps for a future release.
There are a few hints at it however. The Shrine text includes..

Immature Nomads could be pointing to a growth period. Genetically grown is the biggest guess in my book.

Nomads is a specie comprised of different physical forms. But commonly they're all grown, each would depend on the environment though. Ship forms are grown in space. Incubi probably in some kind of eggs (a-la Xenomorphs). Or in a host body.
We associate one person to one physical body, a 1:1 relation, but that doesn't work for Nomads. Concept of mindshare is somewhat based on Vernadsky' noosphere, peer-to-peer networks, distributed networks, and, perhaps surprisingly to some, digital piracy culture, the file-sharing movement. It's a network of memories, experiences, knowledge. If we are "the sum of our memories" then Nomads are the sum of their individual memories shared. One nomad may die but the memories lives on, they're shared, mixed, rebuilt, improved and another physical form takes the place with memories of the former implanted from the beginning. If it's duplicated to another physical form then branching occurs and I suppose you can consider that breeding (as in creating more variants of themselves). They are quasi-immortal in a sense that each subsequent replacement or branching is not truly the very same being, but it's good enough for them.
