Because i cant find an exact answer anywhere i'll just ask here.
There many ships with 5000 cargo like:
Liberty Super Transport
Zoner Whale Transport
etc...
However to my knowledge they all have rules with them like the whale can only be used with zoner id, i was wondering do all other 5000 cargo ships have rules attached and if so what are they? What ship can i use everywhere with 5k cargo.

Any other 5k ship other than Zoner whale can dock anywhere if you're using the right IDs. Always read your ID to see cargo and ship restrictions, most of the house corporations can use 5kers.

So to clarify if i use the Kusari Train with the GMG id and dock anywhere and trade freely or Same with Liberty Train And Universal id or same again with something else.
Edit also one other question, on my current ship i have two slots called Carrier bay and Equipment type 1. What are they?

Yes, as long as the ID doesn't have cargo limitations. GMG and Universal shouldn't have them.
Carrier bays are places where you mount Docking modules and Equipment type 1 is where you mount a jump drive or a hyperspace scanner. In 99% of the cases you shouldn't have those on your transport.

it is the Kujira Kusari GMG transport, it has 4700 cargo and no weapons.

Yes, you can even use Ryuujin (the 5k Kusari train).

The Zoner Whale is the only transport limited to a specific ID, and the Zoner ID is the only ID that has restrictions on where they can dock large transports.
All other 5k transports can be flown by any ID with no cargo restriction, and docked anywhere reputation allows.
