I recently decided to reinstall Discovery and FL while waiting for a large skill to train in EVE online, but the server says it is running 48.57? Is there an update I missed or something?

Actually, it's now running 48.58, if the server announcement is correct.
Give it about fifteen minutes and run DSupdate!

That must explain why the server is down from the list. So I just run DSupdate? Or do I have to connect to the server while running DSupdate?

Um, no, actually the final release is out, so all you need to do is download that, deactivate 45.87 and activate it!
