So after experiencing it myself and hearing about it as well, the Pirate ID along with several other ID's will automatically change many of your reputations with NPC Factions when equipped.
Well apparently my character who uses a Pirate ID is automatically hostile to the Mollys. Which I find very weird, since I also have a Freelancer IFF on it.
Thats why I wonder if you Cannon who I believe is in charge of these "Pre-set reputation changes" could fix this problem by at least making sure the Pirate ID makes you neutral to all Unlawful factions and then let a desired IFF by your own choice change the diplomacy when needed.
If this is only a character problem on my end, then I could PM you my character name to fix the issue.

I don't think that's an auto-set reputation... My Pirate ID'd ships aren't hostile to the Mollys. All new characters start a bit hostile to them, I believe.

Ah I see, well ok thanks.
The reason I believed it was pre-set, was because the amount of hostility I had with the Molly NPC faction was exactly the same amount of hostility with all other lawful factions that were pre-set.

Yep. My Buccaneers are neutral to the Mollys at the moment. IMG is authostile though. Well, it was anyway.

My Bowex freighter is auto hostile to every Kusari police/naval forces. Until I reached neutral status I docked and TATA i was hostile again!
When I bought Pirate ID LN was neutral too me after buyin Pirate ID TATA hostile Navy.
At the Admins: Auto buy works;)
