First of all, the Credits go to this guy from Starport:
Ok now some or many of you have problems with engine trails not showing. Here's the fix: Go to your Freelancer folder (Program Files -> Microsoft Games -> Freelancer) --> DATA --> FX, there you will find the file named effects.ini. You will have to edit that file so make a backup or be doomed forever! Also the file may be read only so uncheck that before you edit it and after you edited it check it back on again.
Now, we will have to find the lines which have _playtrail as an extension for example: dsy_galarge_transport_engine01_playtrail. You will have to change all those to for example: dsy_galarge_transport_engine01_trail with the _trail extension.
When you've done that (could take a while) you can continue to the next file you will have to edit. It's in
DATA --> EQUIPMENT, name: engine_equip.ini. Do the same as above, make a backup, remove read only and change _playtrail to _trail.
That should be it, I've tested it on the server and there were no problems with the anticheat.

To Admins: Please note that this is not cheating in any way and it only gives you the engine trails on your ships and enemy ships and does not affects gameplay in any way.

For some reason my engine trails stopped working a while back, now I can finally activate them.

It was working, then it stopped all together, although some of the ships do have engine trails currently..1 or 2
Also, we gotta do this with all the ships we want to have engine trails, right ?

I think it fixed my issue, for my train. If there was some ship still working it was because of the extension been properly set already.
