For battleships, it's clear. Basic primaries do more damage per unit of energy, so they are stronger. I wonder why this is the case, and if it is also the case for other classes of ships.

Funny thing is, Faction capital guns are much more expensive. I don't know why are they there like that.

One of the common themes among all weapon classes is that civilian equipment is more efficient, but less dps-heavy than faction guns (fighter cl.9 is an exception). There are some other oddities like the price, which isn't much of an issue since anyone maintaining a capship can spare those extra millions, or certain turrets being exactly the same in speed, range, refire and dps, but varying in efficiency.
I have looked at the situation a few times now but haven't decided what to do as of yet.

Dps doesn't matter if your powerplant can't support it.

So true. You can fire basic primaries forever in a heavy battleship.
Medium caps and light caps can fire basic prims longer than faction prims that means more dps
civillian tech > faction/house tech

Also zoner primary is op it takes same energy with basic but more damage and proj speed
