It would seem like the error is on your side. Have you by any chance got ID through player without making nomad restart, thus not encountering Vagrant NPC/Station?
created ship by habit as /restart fcNomad
and then transferred Vagrant official ID
just checked again coming and flying out of Dur nomad station
I still don't have 'rephacked' vagrant IFF with official vagrant ID installed.
That's not an error on my side.
equipped ID is supposed to fix it during relog/redock to 1.0 vagrant rep.

If you have not encountered Vagrant ship or station, then you won't see Vagrant reputation on your repsheet. I just checked fcVagrant restart and all is good. Rephack files updated from live server just now shows that there is no error.
Error is on your side for not meeting Vagrant ship or station.
