Which version of Companion are you using? There's a specific Discovery branch, and you can also change the directory any version is pointing to through the settings.

Link can be found here. Once you've got it set up, you'll need to point it to your Discovery directory if it's not auto detected.

The limitations tab is also really useful for excluding hostile factions you don't want to see data for.
