You should be able to get them back by just re-installing FLMM from scratch.

There used to be a site called Lancer's Reactor which had most of the Freelancer Mods known to man, but I'm not sure if it still exists as I've heard varying reports as to whether it has shut down or not.

You could try http://www.the-starport.net/ and see what you can find.
