AFAIK
1. RPwise Merc ID can use faction IFF, but dunno with Freelancer ID, so they can get permission to use the faction tech
2. RPwise Merc ID only works for one faction and maybe their allies which fit with their code, they can't suddenly change side, but Freelancer ID always can suddenly change side depends on situation

Number 2 is very very wrong. Many mercenaries are very well known for switching sides, it's the defining trait of a mercenary.
Really the difference is simply a personal choice one, in how the two are perceived. Freelancers are perceived as people mostly working for themselves, who take what jobs they want on the conditions they want, where they want. Mercenaries are better known for hunting bounties and escorting ships. Generally combat-oriented roles. They also usually operate in a limited spacial area, though some mercenaries will work all over Sirius. (Pro tip, except for groups, usually the better paid independent mercs are ones who work for a select group of people/factions with whom they have personal relations.)

while freelancers are mostly taking all the odd jobs, mercs are more "focused" on combat oriented services, such as escorting, bounty hunting, participating in wars, guarding areas. Freelancers jobs, although we almost never give out these jobs ingame, can range from buying an item for you, because you cannot buy it yourself, or simply taking cargo X to station Y because you cant be arsed to do it yourself.
Also @germy
Mercs can have more tech then freelancers... IE: Freelancers CANT use order tech(red cell), mercs can (white cell).
well basically the difference is just minimal. RP and thats about it. the rules and equipment is just about the same its just RP if I understand correctly. Mercs are more centred around core worlds while Freelancers are more centred in border and edge worlds.
