I took a mission from Nome base in Kepler. There is a mission waypoint but no enemy will spawn. I could not abort the mission.

1. The following commands work fine:

/givecash
/drawcash
/set cashcode
/s
/l
/i
/fi
/pm

2. The rest of the FLHook commands do not respond.

3. The MOTD when you log in does not show up on screen.

4. Noticed that ships on occasion are invulnerable to weapons fire for a short time. This happens specifically when they're close to a docking ring/base, but not docking or launching.

5. Missions are all messed up. Waypoints form a triangle with no objective at any of them, and the only way to get out of the mission is to F1.

I tried it with several missions at diffrent bases. All as you described. Waypoint there, no enemies. It seems, relogging helped to abort.
