On Aomori it says that GMG and Samura have explusive contract for H-fuel delivery...but that GMG remains independent... so I would call them neutral at least...maybe even friendly.

I say we should be able to use Military ship that we built. And If KNF dosent like it? remind them that it was on the shoulders of Samura that Kusari was built, Kishiro, not so much.

The mere fact that a corporation build something for a military force does not allow them to use it in any way.
Tanks and aircrafts, as any other war equipment as well, in WWII (or any other conflict) was produced by many well known commercial companies but I never heard about one of their representatives or CEO going around in a Panther or in a Stuka (and the simple fact that it could have happened, if someone can prove it, really frightens me..).
Barilla here in Italy produced well manufactured anti-infantry mines during the war period, if this would be the case I should exit my home with a knife and a metal detector when on shopping.
Bounties on Kishiro, yes no problems with it we can roleplay, but outside Kusari space possibly and the bounties should be reserved to see only by the two factions leaders and advisors.

Actually if you read the blood dragon rumours and info it says kusari ended up with a puppet emperor because of samura. Now this puppet emperor is paying more attention to a young wife then his senior advisors, so who do you think the military are going to get really, really annoyed with if this young wife gets the emperor to surrender the war with bretonia...?
Yup, samura for giving kusari a puppet-figure head instead of a strong, military leader who doesn't get twisted around by people arguing over whose turn it is to pull puppets strings.
Yup, Samura don't need Military crafts.
KNF can be your escort when they have nothing better to do, and you have some important cargo.
Stick to civilian. We don't want a semi-military faction, we already have KNF.
That said, keep your ships on trade routes, and keep your fighters defending those routes.
Don't chase GC to Hokkaido and BD's to Chugoku.

I have to admit that I haven't read it all... Also feel free to discount the idea...
BUT
If LoTeK agreed what about setting up a branch of KNF which is under this faction's control to act as escorts. Tagged with this factions tag (or a varient) but with a KNF ID.
These would of course use the KNF faction for ships/weapons/alignment with other factions etc... but from a control point of view would be under Samura's day-to-day management. It may make it easier to RP more realistic secure operations.
It is sort of the reverse of many military factions which have traders to suppliment their day-to-day business, and ass such a precident of sort has been set.
