+ as far as I know you can use normal WATER H2O with the same purpose as Deuterium in nuclear reactors. Well tell me why would any house pay more than 3000 credits for one unit of deuterium if it can use water that is far cheaper than deuterium with same purpose

Well I seriously doubt that nuclear reactor would be enough to power Warships of these sizes and in speeds that the cruise engine provides.
And yes houses do buy pure Deuterium - Colonial economy is based on Deuterium export to Liberty (as far as I know) and in modern day you don't even use Deuterium as a moderator anymore, instead you can use normal H2O and enriched uranium for the same results.
And H-fuel as a fuel for generator? No you need enriched uranium for nuclear fission and moderator to slow down the reaction by providing neutrons and a coolant of some kind.

and making water from H-Fuel via cracking is more than 3 times more expensive than using normal water (default price for H-fuel = 100 credits default price for water = 30 credits)
Here comes new point - some of the commodities are totally worthless to transport (Oxygen, Food rations, Water)
I imagine it like using MOX instead of enriched uranium but still you need that Deuterium/Water as a moderator and well I would use water to safe some cash

Do keep in mind that Discovery is a Sci-Fi universe. This is a game mod based on something built in 2003.
Not everything is 100% accurate to real life. In fact, a lot of the concepts such as jump drives really aren't possible through near-impossible means which we have currently.
I wouldn't expect everything to fit in perfectly. Heck, I would be worried if things 'did' fit in. I merely accept the explanations of H-Fuel there are right now, and go with it. Same with the MOX used over in Rhienland.
Not sure what the lore says about it but Deuterium and Helium-3 rather sound like fusion generators than fission generators. That would make more sense aswell, I guess, since Fusion Generators should be more advanced and useful than fission ones. But then again, I could be wrong.

Or as for jump drive you need to create a wormhole - according to modern theories wormholes do exist but they are too small to exists due to some gravity issues. One could theoretically stretch the wormhole by using negative gravity.

I agree with Conrad, I just accept what it is as it is. I only question it if it really makes no sense
