Nomads cannot infest mechanical beings, and items.
And to bring up another point: The AI aboard a standard sabre is not nearly advanced enough to form the self awareness you described in your post... with, or without, nomad energies.
And last, but not least: Any ship infested by nomad energies (if there were such a thing), organics, or pilots serving the nomads, are not allowed to come near outcast bases, thus meaning you'd be nomads flying sabres and nothing more.
It was a good concept, but sadly some of the roleplay doesn't interlock well enough to execute it.
Here is one fairly large wrench you may have not considered.
Harvesters,
They are hostile with you.
They can infect any standard type of network.
Ghost machines would not be using anything nearly as advanced as current systems. Any network security on your ships would be almost non existant until they could be upgraded to modern levels of security.
i.e. they would slaughter you without ever firing a shot and you would begin as hostile with them due to your outcast origins.
Think of a way around this so it can't be used to pummel you later.

Obviously you'd need to make a special RP request first... but hey its possible.
Not to sound like a capwhore that i am, but the thing is that, while the pirate id is good enough, the faction should still have a flagship..and since the ID allows only a GB at most, it will be one petty flagship i must say.

How would they get a flagship to start with? Neither the Outcasts or Corsairs use anything larger than fighters as coffins for their dead pilots. I could see maybe a gunboat or two for really important people, but they would never waste a capitol ship like that.
