The Nova uses different tech, size probably would not be the major factor for its power in this case.

Most people probably don't realise because its' barely visible, but the big glowing ball you fire from your missile/torpedo launchers are actually the 'fire' so to speak propelling it along. If you look at the front there is a little rocket model which is the actual missile.

You can see it in this picture clearly. What we normally see is the engine and trail. The actual warhead is rather small.

The models are simple enough to create, I don't see why we couldn't add some variety even if only for the sake of the one person who gets to see it before impact.

Who here's played Starlancer? I want torpedoes like that! Where 4 hits will take out huge ships, but the torpedoes themselves are very big and can be intercepted by escort fighters.

I like Starlancers' torpedoes too. But you'd need to completely rebalance ships and their roles, and it just doesn't suit Freelancer...
Fighters in Starlancer are short range, in Freelancer they are long range.

If new models for missiles are created, can we at least make them more visible? Most of the time you don't even see them when they're being fired at you.

Of course it wouldn't make sense, that's why it isn't true. Nova is several times larger than missiles.

Discovery uses
5 different missile models - although you probably won't notice any difference in-game, they are just too small and fast,
3 different torpedo models, plus one more only used for GB missiles - we have too few torpedo types.

When considering projectile sizes, don't forget your ship needs to be realistically able to carry 70 of them.

EDIT: I made a SW - Nova comparison for you, click on the image to get a larger version.
Now tell me, are they the same size?

As far as I know, you can't hit a projectile of any kind in FL engine.

That is wrong. You can hit projectiles with both gunfire and missiles, just not your own.
