Look, I enjoy a challenge as much as the next guy, but this is getting ridiculous.
I'm playing the story with the mod activated (big mistake now that I look back on it). The entry level missions are unbelievably difficult - fighting Shawn Ashcroft with six fighters equipped with the Azreal laser is a test in mind-numbing dodging. Sometimes its just about luck and hoping they target someone else.
Level 1 missions for a mere $5,000 in cash are unbelievable tough! Its not a matter of the mechanics being too hard - it's the fact that the enemy has (what feels like) a near limitless supply of Shield Batteries and Nanobots! They're virtually un-killable when five of his cronies are buzzing around my ears. Single player has become so un-enjoyable because of this mod, and when I try to de-activate it and play the game with no modifications, it tells me that I have the "wrong login or password" for "the server". Now I can't play vanilla Freelancer!
Lower the difficulty for story mode - we have to play within bounds to the story. The game just seems so unfair when trying to play!
With 4.85, Freelancer's Discovery Mod does not support single player campaigns (though in 4.84 it was enough trouble with instakills during dragnet dodging.
NPC AI allows them to, annoyingly, use 1 bot or bat when needed. Annoying because in the face of danger they can pop a single shield batt allowing them to regen their shield just enough to take the hit of what would otherwise be an instant kill. While players have to spend whatever amount it takes to refill either bar back to full.
My suggestion is to either play the Freelancer SP Campaign without the mod at all, just a complete vanilla installation.
While keeping a separate installation with 4.855 activated for online play.
As they've said, its simply not doable. Its not meant to be doable, it has, in fact, been broken: at least two jump holes, which are necessary to be in one specific place for the storyline to work, have moved. Beyond that, the fighters are -never- going to take out the caps. Ever.

Unselie, you say its undoable because of pieces in the Story being moved.
The two that come to mind are the Magellan Jumpgate and the Leeds Jumphole. Not only that but the changes to Leeds itself come in to play at some point im sure.
If they play The SP Campaign off a completely clean installation, no mods at all. They shouldnt have a single problem with the campaign.
As for changing the difficulty of the actual campaign even with an unmodded installation.
Go to Documents, My Games, Freelancer, Open PerfOptions
Edit the line that says:
DIFFICULTY_SCALE = 1.00
2.00 being twice as hard
1.00 being normal
0.5 being twice as easy
and every other number respectfully.
I await the day someone posts a complete video where they completed the singleplayer campaign with a difficulty of 10.00 (10x as hard), from start to finish without cheating.
