I encountered docking problems with this type of stations at least at shinjuko and bethlehem stations with large trains and battleships.
Especially when the docking sequence is parking you backwards.

Here's my tip: learn where the docking points are, and get your ship really close to them before initiating docking. You will speeddock and everything will be great.

Exactly and just so you don't have to hunt for them, the docking point I use the most is on the bar that runs under the main platform and out to either side, either end of that will get you docked most smartly :)

A very good idea. Trust me, it saves a hell of alot of time.

Shinjuku is the only place where I speeddock. The problem is that if I don't, the autodock thing tries to dock backward and I end up being required to F1 since I get stuck.

I use the thing under the station that has all the docking points on it.
