Actually, here's the odd bit. It was running the program as an admin that was causing the problem. Run without that option selected in then icon properties, and FLMM runs fine. Hmmmmm.
At least my self imposed idiot status is now revoked.

Using ccleaner to clear out all the useless registry gubbins didn't solve the problem either.
Not a happy bunny.
Or Stoat for that matter
