Yeah... I was on my Indie Ptrans in Dublin working with some Mollies one day, some BAF came along and then the Mollies started talking about some cease-fire between them and the BAF.... So apparently they don't shoot each other without a damn good reason.
It is my understanding <which may be wrong so sorry if so> from conversations with one Nick O'Flannigan that the Mollys have the right to 'tax' to an extent any miner who isnt in the BMM gold field and that the BAF are not to interfere on that and neither are either of them to attack each other but to help eachother fight off Corsairs and KNF and the like. Not a fact. Just what I have observed.

Not a tax per-say, more of a temporary license to mine.

system wide announcement for license announced. cost 1 mill duration " a few hours "
molly fly's around and if any miner is found not paying for the license then its 2 mill.
Then they have the day pass which is 4 mill.
Taxing is NOT allowed. You WILL be destroyed if any molly charges a taxcense/whatever other then the above as that is the only thing that has been agreed to.

I have no idea where you get this from. You are dealing with a terrorist organisation don't forget. While they may make demands that are in line with the above, they also may decide to make an example of you at any time. They may, or may not, kill you for any RP reason, wether that be the miner getting a bit cocky, shouting too much, not paying fast enough, they just don't like the paintjob on your Hegemon. They are also more than free to demand more, or less, that what's been noted. The agreement with the BAF is an RP agreement, nothing more.
Point is the RP has taken the mollies to a point where they are fracturing. I've seen it posted that the Molly Republic faction is dead. The group overseeing Dublin has thrown an accord with the BAF - probably because the BAF needs it's resources elsewhere. In 4.86 I suspect they will move to semi-legal status, with their main ZOI being Dublin/Londonderry.

Exactly what aeternus said, Molly council has allied with the BAF and the other legal factions agreeing to stop the pirating and even assist AGAINST the other pirates.
They are allowed to charge 1 mill for a few hours temp license for miners. If you don't pay for the license when they announce system wide they can charge 2 mill when/if they find you.
Other then that there is a 4 mill day license where you get molly protection for 12 hours.

First of all, the Mollies are allowed to charge anyone they catch as much as they like, especially if they catch them in a place they shouldn't be, its up to the Molly how much he/she wants to extort/charge/tax, based on his/her own RP, and the situation at hand.
Also, the Mollies are not allied with any lawfuls, they have a ceasefire with the BAF, but it is far from an alliance, they merely want the Corsairs and Kusarians gone more than they want the Bretonians gone.

the above is a half-truth, any independent molly attempting to do such will be considered a target not only for the Bretonian authorities which are already cautious even with the ceasefire, but their own molly council will be after them.
Long and short is - Sure if you want to have the whole area against you including your own faction, feel free to tax. Otherwise, Stick with the RP that has been built and molded instead of trying to pretend it doesn't exist and doing your own thing. If you want to RP a molly faction that has decided to go against the molly council, feel free. I'm sure there are a few Molly council people that will enjoy "playing" with you.
