Check the thermal grease on your CPU. If there's none, you can use tooth paste instead, it works too.

About the coolers - does the BIOS say they don't work or did you see it yourself?
Actually, i don't even know what do you mean under the "system cooler". If it's the one built in the body (not PSU) - it's not so important. Remove the side cover if you think it's too hot inside.
