A few points - there are no allies. The legates are not ZA though they do a good job when it is required
Shadow brigade consists of a handful of people doing the dirty work for my zone char. Having said all that, I don't see any power gaming here, same way other npc stations do, it doesn't simply go away.
Allowing those bases to reach core 4 is your problem and you are going to suck it up and like it.
Regarding AI - this is not a pure ZA issue, every faction gets bullied, masking it with "rp consequences" is tasteless. One can play this trick too, and rp is what you can accomplish,not how much you can write, its "what you have to support it " - I'd say the entrance to the system is a very good start - and I would suggest not to push them as happened with mollys.
