Make that gunboat slow and fat - thus easy to kill even by a meager amount of defenders.
Make the torpedos slow. REALLY slow. (Slow as in 30-40 m/s), so defenders can flak/CD/Mine/Ram/<enteraction> them.
So people who can't be bothered to come and defend their base would lose it, but those who actually bother and give time in the defense would be able to fend off the attackers, even if they are in a smaller amount.
Or just a special weapon or something, which would need to be charged like cruisse engines in order to blast stuff. Similiar like nomads kills the sun in the extended intro of FL.
Now you may think of a lot of variations and base siege battle mechanics. Some of them may be easier to implement, some of them harder. Some of them may have positive results, some of them negative.
But current problem at hand is still, that bases are too hard to destroy. If by hard to destroy, you mean practicly invincible.
Or couple of weak spots so you have to aim exactly there and torp it or whatever
