The thing is, you can't deny the fact that nearly every faction on the server is getting close to owning their own system. This is extremely problematic for nearly everyone on the server.

The rule does not say you cannot be in more than two factions. It only states you cannot be in more than two "system owning" factions. I could have 10 characters in 10 different factions. I just can't have more than two of them in factions that own a system.

As to every faction owning a system ... I'd like to see that. LSF, SA and LPI all operate in Liberty. As far as I know, SA is the only one of those three that actually own a Liberty system ... and they have ZOI over all of Liberty.

I don't have a problem with this multiple factions bit. My only concern is keeping your characters straight and not allowing them to know what others know. I can barely keep my five characters separated in what they know. I can't imagine keeping track of 20 characters in 10 different factions. So long as you can keep it straight and I don't end up meeting one of your characters that is mad at me for something I did to another of your characters ... and you got confused and forgot that they don't know each other.
