In the eyes of the Kusari Exiles, the betrayal of the KNF to their god-Emperor is absolute and above all else, recent too. Thus, there can be no roleplay excuse to ally with them against anyone.

Isn't this "God Emperor" worship gone together with the Shogunate? Since it was the Shinto Japs that believed in that.

Answer to this one: Shogunate is more a military state with main general (shogun) that is factual head of the state with Emperor as his "puppet", look at the Tokugawa Shogunate.

With the "restoration" of the Emperor in Kusari, the developers repeated the real life event, that is the Meiji Restoration in Japan, in which Shogunate was overthrown and Emperor was the head of the nation again - in short: shogun was no longer factual head of the state.

Since end Onin War (1467-1477) until the end of the Meiji Restoration (1868) in Japan, Emperors hadn't had much power in their hands, with shoguns taking the role of the head of the nation.

As for factual end of the Japanese god-emperor, it ceased in 1945 after WW2.
