The thought here though is that due to mining changes, as well as PScrap the main commodity that Junkers mine, they should all have that perk. As it is only a slight boost, we felt that all Junkers should have that benefit.

Some of as cant be in official faction for various reasons ( cant/don't use skype/team speak , or not speak English good enough ) , no reason to be in disadvantage for that .
It would not be disadvantage. It would simply be that official factions have advantages over indies. Which is not a bad thing if it's not game-breaking.
We ought to motivate people to join official factions so that organised groups can flourish and people be held more accountable and responsible to provide better roleplay.
Junker indies are plentiful though. In the mean time, we have unpopular factions that don't even have official representatives, which is concerning and further limiting faction's development.
