There is very little game lore backing this up and over the last 10 years on Disco, nobody has even touched the subject. The only RP done regarding the ties between Mollys and Rogues are that, if you are building X as either of them, you invite the other as well, apart from the usual suspects such as Outcasts and Junkers and Freelancers and whatnot.
While the game says they are allied, there has been no RP to back that up. Neither there is any ingame lore depicting how that came to be - most likely the game creators ended up sharing the shipline on a whim and made them allies just because of that.
