These lines are contradictory. Either you should be able to shoot transports or you shouldn't, both of them being phrased like this makes both engagement lines seem redundant.
This statement clarifies that they can only engage transports that are hostile, meanwhile they can engage pretty much any other ship. There may be a better way to state this, but probably only with the "can engage <faction> anywhere." line.
Edit: Alternatively, it could combine the two lines to:
- Can engage unlawfuls, quasi-lawfuls and ships which belong to a house or organization considered hostile by the Order, but only transports belonging to factions considered hostile by the Order.
