Well.. If your engine has a color beside another one, what difference it can make to you? Honestly, I changed my engine on a ship, but no one told me: Hey you are with rogues or something because of the color...
As previously mentioned by others, they can be actually used as a reward item inRP. As for the current state of things, one can literally make an Order ship with Core engines and Auxo thrusters, and nobody can say anything about it. I understand the "he he me have cool enginez))))" bit, but why not limit them too into tech cells, like done with guns? That way you can't make some ridiculous combinations and you'd have to do a little bit more roleplay for fancy stuff.
