Will the docked ship show up on player list or not and where

They'll show as a ship logged on and in the 'Transit' system.

but only when logged on?`
Or does it show in the transit system regardless if the player is offline or not?

Ofc only when logged on. Otherwise the playerlist would be clogged with hundreds of 'offline' ships within a few hours of the patch release.
