Well for 1.)
IDs are mainly for use on Multiplayer. You MUST use IDs on your ships. Only one ID. Its a server rule. The money icons are credit cards. You buy them for that amount, and sell them for that amount.

2.) NPCs will keep using bots until they run out of batts/bots. Also, NPC skill was upgraded in Discovery since 4.79. So it gets harder to do storyline. If they prove to hard to defeat then try turning the difficulty down. Though I think doing it harder would help you become a better pilot..
