Junker ships will not be able to dock Kusari lawful or Hogosha bases?

Yes. This is explained by extended Hogosha influence that would no doubt make most Kusari bases unfriendly to Junkers and their business.

Is Roppongi to be included as undockable as well?

No. Roppongi is an IC station, not Kusari. Chrysanthemums can dock there, and Junkers would probably be allowed too.

Will Junker ships be able to lawfully travel through Kusari?

If KNF faction policy doesn't change, yes. They will just be under danger of getting scrutinised heavily or getting destroyed by Hogosha or AFA.

Will Junker ships be considered hostile by the npc KNF and KSP factions?

No.

Essentially will not only the Hogosha but Kusari government be in a de facto war with Junkers?

No.
