First of all, if you really want to choose your 1st choice, they're Native Americans, not Indians. Indians are from India.
Anyways, I wouldn't suggest using your first suggestion, simply because transmitting something from generation to generation for the past maybe thousand years is unlikely at best; also, unless the family has been inbreeding for the past millennium, then the amount of Native blood in him would be an extremely negligible fraction.
I suggest you use your second option, simply because it makes more sense. However, the "I'm leaving 'cause Liberty is corrupt" has been very overused; try being more original than that. After all, in your story you don't have to start on Manhattan. You could just as easily be a criminal as a lawful.
In other words, try to think it through. If your character is going to be part of the Order, give him a negative experience with the Nomads or Das Wilde in his past.
