Actually--as long as existing power cores remain in the game files--adding new ones to new ship purchases won't affect the old ones at all.

So if you have a Ferguson engine and a new Amalgamated Ships core comes out that is more powerful (or weaker) it wouldn't change yours.

This mod doesn't allow the purchase and installation of cores separately from the ship--but the game has no problem seeing any power core in any ship unless a hook command or its equivalent forbids it.

That said, If new weapons are added or thrusters that consume more power, then you might want to buy the new version of your ship if it comes with a new and more powerful core--though your old one would still "work".
