Ok, i've been interested in signiture making and was wondering if someone could run me through the basic way to make them, like what programs are the best for that sort of thing.

Photoshop, hands down. Great user interface, easy-to-learn techniques and a bunch of nice options.
If you don't have the, err, means to get it, I'd recommend GIMP, apparently being the most powerful free software.

And I was also wondering how do you remove your ship from screenshots but still have the background where the ship was

Clone Stamp in Photoshop is how I do it. There are programs for this, but I prefer doing it myself.

...how to get pictures of your ship from a distance...

You can't exactly alter the camera distance in FL, so you'll need renders for that. (Or try getting a shot of a NPC flying the ship you want)

...and how you cut the picture of the ship out of the rest of the picture perfectly.

Mask layers. It might be a bit of work, but it sometimes is just what you need.
As I've been cropping and cutting for a couple years now, I actually can do more with a mouse than with a pencil. Sad truth, I know.
