In space, yes, it is the job of the players to hunt you down in the same fashion as they would hunt down any enemies of their faction.
However, in terms of bases and docking, if a member of a faction has observed you dealing with their enemies and/or docking on their enemies base(s), and has alerted the remainder of that faction (usually via forum posts containing screens), to then dock on that faction's base would be an OoRP act, as that faction's NPCs should surely be hostile to you, given that you are an enemy...
