As I know samurais live for service, it was their goal, not the freedom. If they lost their lord, they lost their honor, so most of them killed himself, those who not, tried to search a new superior as soon as possible, so they get back their honor. A common samurai dont have the right to argue his daimyo's decisions neither the emperor's. If he do this, usually he got an order to make seppuku. If he refuse this, he lost all rights as samurai, and lost his honor too. The honor for a samurai is the most important, more important than his life. In Kusari the Blood Dragons the only one samurai group who has good reason to live not under the shogun's controll, the revenge. But normally, if Samura and his naval force puppets dont betray and kill the true shogun, Hideyoshi, the Dragons dont want to live as outcast.

So if you leave your duty because you dont like the emperor, you are, who betrayed the way of the samurais and so unworthy to the life.
