This can be corrected mod-side. All ships can require full reputation with the faction that sell them. In this way the character will have the tag when he buy a ship. Same for weapons. A radical solution, but better than to impose sanctions.

We've tried to tie ships to reputation, but it will not work as it was not implemented by the game makers. The field to tie a ship to a faction is there, like in any other piece of equipment, but it wont work no matter what you do.
