Right click the shortcut, go to properties, and the target is there...

It should look like this: "C:\Program Files\Microsoft Games\Freelancer\EXE\Freelancer.exe"

You want it to have this: "C:\Program Files\Microsoft Games\Freelancer\EXE\Freelancer.exe" -<command line you want>

Quotation marks are a must.
