As far back as WW2, a single plane could drop a bomb that would level a city... why shouldn't a single bomber be able to take on a Battleship here?
I really hate the aircraft nuking a ship comparison. FL works better with an all-navy model where bombers = torpedo boats and fighters = light patrol craft. Aircraft vs Shipping brings too dissimilar craft together to be useful as a comparison.
Why should a single bomber have serious trouble wiith a BS? Because bombers are cheap and BS are not. Sure, you're right that today a single aircraft could nuke a ship, but that doesn't make a fun space combat game. I understand the paper-scissors-rock concept of fighter-bomber-capship, but I think it is a serious stretch to see the ultimate capship killed (barriong serious luck) by a ship that costs only a fraction of its price.
I'm not foamy a the mouth about this, just my preference.
