Well if that is the way it goes then yes I would not suggest going this way as it does indeed break the rules of the multiple ID system.
If it happened the other way, BAF primary and Bowex secondary then I would say go for it as long as they stick to cargo limits of BAF ID.

Either way this indeed shows how it can indeed make sense for factions to use multiple ID's as long as their is an RP link between them.
