Just imagine an airplane like a Boeing or an Airbus, if you add them an extra antena or something in the outside of the ship. Im pretty sure because of that the cargo hold won´t be affected...
It just does not make any sense the equipment occupying cargo hold space...
Not an antenna perhaps, but if you mount an enormous torpedo launcher and stock it with lots of torpedoes that's less weight you can carry because you had to give some up for all of that. It makes perfect sense if you think about it, these are shields and scanning devices and energy weapons and each one is a little more that you have to carry.
Remember, the Enola Gay had to be stripped of practically all non-essential hardware just so it could handle the weight of the A-Bomb. By the time they were done with it, it was useless for anything but flying and dropping that bomb.
Anyway, all bigger transports get a carrier bay or equipment bay. These are optional - they do not NEED to be filled. Liners, which are bigger, get an additional fighter bay. Capships are in the usual progression: Destroyers get a little, cruisers a bit more, battlecruisers some more, battleships a lot (depending on light/medium/heavy BS), and carriers get additional fighter berths.

Seriously... lets say each gun mounted on the outside of a ship that fly in space is gonna mess with the cargo hold??
Do you guys see my point??
(and we already have cargo limits like the military vehicles for example, so the example of the enola gay was pointless... just saying..)

K if you say so now care to explain why the molly heavy cruiser get one slot type 1 and the hessian light cruiser get two slots type and 1 and carrier bay? Following your logic it should be the other way around...
I also find strange that only few factions would have access to the new features because only few would be able to mount such- not all factions have capital ships, so I find fair to make one specific civilian transport suitable only for this modules- so everyone would be able to use the new features- the renzu liner for example is good idea for that- add let say 2 type 1 slots one carrier and one fighter bays, increase the price to 800m.
This is the thing that I find strange actually.

Ok, let's try this with different wording. Imagine you're in a car. This car can handle 100 pounds of weight before it's so heavy that it starts scraping along the ground. If you strap 90 pounds of weaponry to the hood of your car, that means it's carrying 90 pounds of weight. It doesn't matter that it's on your hood instead of in your back seat and/or trunk. You are carrying the weight of those weapons. Yes, you still have space in your trunk, but whatever you're carrying had better weigh 10 pounds or less. If you go over that, you're carrying over 100 pounds and the scraping starts. Doesn't matter that only a little bit of it is in your trunk, your car (ship) is carrying it.
That's how I see it anyway, and I know it's a space game and all but what they did seems logical. Bit of a pain, sure, but completely logical. Changes intended to "balance" are often like that, but ultimately they're generally a good thing.

Makes some sense, but does not affect fighters, so the way the things are is a complete non-sense...
Think, cargo ships have weapons slots and this affect the cargo hold, in the other hand, fighters have the weapon slots but don´t affect the cargo hold...
There is no logic here at all...

Thanks for great update, however I do have a problem with my account.
Namely I lost my 2 characters ['godsglory' and 'redherring'] and now I have only 'protozaur' -- a level5 char in a starflier. 'Protozaur' was the initial choice for a character -- I play on this server only since beginning of March -- but at that time I was getting an error message [character name alreasy exists, or similar].
Is there anything can do to recover my characters?
